You can unlock credits in all three games for purchasing bonuses. Each color of credit is awarded for specific actions in specific games. Here's how to win each type of credit:
Beat Metroid Prime to unlock the Fusion Suit from Metroid Fusion in the bonus menu. You'll have to purchase it with Credits. Sleek!
After you get the Spider Ball, X-ray Visor, and Nova Beam, go back to the Chozo Observatory in the eastern part of Skytown. Use the Spider Ball to access all the bomb slots in the room to download maps that give away the locations of ALL items on all four planets (this doesn't include the Valhalla). In addition, the Space Pirate Homeworld isn't acquired through the Spider Ball. Go to the bottom of the room and look for a blue square. Use the X-ray Visor and Nova Beam to shoot the red dot. This opens a panel above you which gives away the item locations on the Pirate Homeworld.
You can unlock Hyper Mode for each game by beating that game.
The Metroid Prime Trilogy versions of the first two games feature a new move for Samus. When in Morph Ball form, flick the Wii Remote upwards to jump. This makes bomb-jumping much easier to time. Just flick-jump and lay a bomb near the top of your jump to bomb jump.
You can fire missiles at a much faster rate than allowed by alternating firing them and power beam shots. In essence, this means mashing both buttons quickly. This is an essential strategy for beating Meta Ridley on Hard.
There are two foreign language Easter Eggs in the game, both Dark Samus related. In the beginning, if you examine the life support system, the screen will fill with seemingly-random letters. It's actually French, though, and reads 'Vous mourez si votre resistance est forte,' which translates to 'You die if your resistance is strong.' Near the end of the game, you will also find some German text, which reads 'Kampfen Gandrayada, die Zahl von einer falschen freund.' This translates to 'Fight Gandrayada, the figure of a false friend' (though the German is technically grammatically incorrect).
To quickly kill 1,000 enemies (and achieve the Friend Voucher easily), try using the Morph Ball. The bugs that grab onto you as you scale walls can be destroyed with the bombs from the Morph Ball. Doing this continuously for a little while will net you 1,000 kills rather easily.

To get the Crash Landing Friend Voucher, find a Pirate Aerotrooper. Use regular beam attacks on the creature to stun him, and then use your grapple lasso to remove his armor and weaponry. Doing so will net you this Friend Voucher.

When you're on Bryyo fighting the two anti-aircraft turrets, you can get a secret Friend Voucher. You will get it when destroying the second of the three turrets. You'll need to pull three levers to open the fuel cells to destroy the device. If you manage to pull all three levers without a Space Pirate resetting any levers, you'll receive a voucher for 'Perfect Execution'.
At the beginning of the game when you are on the GFS Olympus, head to where your gunship is sitting. Adjacent to the ship will be two beacons that, when shot, will head upwards in the air. With careful firing, you can juggle the two beacons in the air, shooting them higher and higher. If you manage to hit one twenty times in a row without missing or the beacon hitting the ground, you will be rewarded with a friend voucher.
To unlock 'Hyper Mode' difficulty, beat the game once on normal difficulty.
When Aurora Unit 313 is on the ground and spinning around, you can use the Screw Attack to stun it.
To get a secret Friend Voucher, head to Bryyo and freeze the reptilian enemies that throw boomerangs at you. It requires great timing, but freeze them with your Ice Missiles when they throw a boomerang at you. The boomerang will come back at the reptilian foe and kill it. An on-screen message will confirm that you have indeed gotten the voucher.
In the Mining Zone of the Pirate Homeworld, use your gunship to destroy a Pirate Harvester. You'll receive a Friend Voucher in return.

To kill Helios easily, fire at the open spots on his body until he reveals his Phazon center. When he does this, quickly go into Hyper Mode, and then into Morph Ball mode, and attack him quickly for an easy kill.
In the room where you battle enemies in order to acquire the Nova Beam, keep fighting until you've killed at least twenty enemies before you physically acquire the Nova Beam. You'll get a friend voucher for your efforts.
To execute this cheat, you'll need 2 SD memory cards. Copy and save your game from your Wii to one card, and then go back to your game on one card and send out your Vouchers. After you receive your Vouchers in return, save your game to the other SD card (so that you have an old save and a current save). Whenever you want to send more Vouchers, just save your game to the current SD card, reload the old save game, and send out more. Then reload the current save to receive the Vouchers. In this way, you can easily get as many Friend Vouchers as you want.
Bowling for Bots: In Skytown, if you use Morph Ball to run over the Tinbots, you'll gain this bonus. Easiest place to do this is in the doughnut-shaped room.
Stylish Kill: In Skytown, there's a Bridge area that collapses when you cross it. Before it falls, there's a fight with Tinbots and the Master Bot. Ignore them and finish crossing the bridge. A cutscene with go off and show the bot fall to their doom.
The Hyper Missiles are earned in Hyper Mode after getting to Seed in Skytown. The Hyper Missile is the most powerful weapon in the game.
After finishing the game, a screenshot of your final scores (total time, percentage complete, et cetera) will be taken, which can then be seen anytime on the Wii Message page on your console.
By finishing the game with a 100% rating (meaning you picked up all one hundred pickups in the game), you will get a special ending.
To get a special extended ending, beat the game with at least a completion at or above 75%.
You can get a friend voucher for performing certain tasks that you can trade with other players who have the game. Once traded, these can be used for buying special extras. Among other things, you get a voucher for every 100 kills (up to 1,000). An easy way to rake in 10 vouchers is to look for swarms of small, explosive bugs that crawl around the levels after the Space Pirates attack. Just sit there and zap 'em and you can get to 1,000 kills fairly quickly.

It is possible to get the space jump before you pick up any other items. To do this, simply go to the very back of the gunship and get on the right side, (not at the edge but close so you have room for error). Then switch to the scan visor and lock on to the glowing spidervine next to the door that leads to the impact crater.
Then dash to the right and about 1/4 after you dash release your lock and you should continue moving in that direction and land on the ledge that leads to the space jump. After that have fun with getting missle expansions in the Chozo ruins.
Even when you run out of Light/Dark Beam ammo, you can still use it. Set your gun to Light/Dark Beam (when you've run out of ammo Light/Dark Beam ammo), Charge it (with Charge Beam) and release. It will be a normal Light/Dark Beam shot, not a charged one, even though you have no ammo. This can be done infinitely.
In Quadraxis' second phase, you don't have to destroy the sonic emitter by using the Echo Visor. You can simply use the Screw Attack to destroy it. To get high enough though, climb up its legs.
Collect 75% of the items in the game, and you'll see Samus outside of her suit after beating the final boss. Collect all items, and see a special ending with Dark Samus.

When you find the reflective orbs in the ruins, when you approach it you see yourself reflected on the surface in your armor. While seeing your reflection charge your charge beam and hit the reflective surface. Look closely at your HUD visor. You will see Samus' eyes blinking due to the charge beam hit being reflected off the surface.
There are several reflective dome-shaped wall hangings placed around the world of Tallon IV. If you stand in front of it you can see a reflection of Samus staring back at you.
Want to see what the heroine of Metroid Prime does when she's not hunting Metroids and Space Pirates? Don't touch your controller for a few seconds and Samus will start to relax her posture slightly, then opens a flap on her Power Blaster and fiddles with the controls. Okay, perhaps it's not the most exciting thing in the world, but cool nevertheless.

Having trouble fighting Thardus? There is a section where you can hide from his rolling. Go toward the platform to the right of where you came in. Go past the platform and turn right. You'll see that next to the wall of snow there is a metal beam. Stay between the wall and the beam, staying closer to the metal beam. Thardus will never hit you here. Strafe out to shoot at him, and hide next to the beam when he starts rolling. This method may take a little longer than the 'proper' way, but you'll save tons of health. I left the arena with 200 health left.
